If you run another mknmz with updated argument, say without 
wrongly-added-directory, it will remove that information from
the index.

It means mknmz always following the updates, either adding or deleting
and adjust their index files accordingly.

Or you added actual files under the same directory, your just move
or delete those files and run mknmz again.
