ということは、ファイルの実体は、
/usr/home/naoki/public_html/htdocs/msg00017.html とかではなく
/usr/home/naoki/public_html/msg00017.html とかにあるわけですよね?

もしそうなら、namazu.conf は
REPLACE		/usr/home/naoki/public_html/htdocs	http://localhost/%7Enaoki/htdocs
ではなく
REPLACE		/usr/home/naoki/public_html	http://localhost/%7Enaoki
になるような。
