「mknmz -C」の出力がのってないので確実ではないですが
恐らく単にpdftotextがcygwinでコンパイルされたものであるというだけでしょう

cygwin1.dllは一番新しいのをひとつだけ
PATHの通っているところにおきましょう。
確実なのは他のcygwin1.dllを消して「c:¥cygwin¥bin」を
bashではくdosのPATHの一番後ろに加えることです。
